Introduction
Shiga toxin-producing Escherichia coli (STEC) are pathogenic E. coli, which can cause diarrhoea as well as more
severe diseases in humans such as haemorrhagic colitis and haemolytic uremic syndrome (HUS). Although
STEC may belong to a large number of serogroups, those that have been firmly associated with the most severe
forms of the disease, in particular HUS, belong to O157, O26, O111, O103, and O145 (Reference [1]).
The following nomenclature has been adopted in this Technical Specification:
— stx: Shiga toxin genes (synonymous with vtx);
— Stx: Shiga toxin (synonymous with Vtx: Verocytotoxin);
— STEC: Shiga toxin-producing Escherichia coli (synonymous with VTEC: Verocytotoxin-producing
Escherichia coli).

IMPORTANT — It is necessary to consider any STEC as pathogenic to humans and potentially to cause
severe disease depending on both the risk profile of the food commodity (ready-to-eat foods vs. foods
intended to be consumed after technological treatment such as pasteurization, cooking etc. used to
reduce any bacteria present in the food) and the health status of the subject ingesting the food.
Moreover, given the high genomic plasticity of this bacterial species, it is possible that novel
arrangements of virulence features can give rise to novel sero-pathogroups such as the Shiga toxin-
producing enteroaggregative E. coli O104 that caused the HUS outbreaks in Germany and France in
2011-05/06. Novel atypical E. coli sero-pathogroups can arise from the acquisition of an stx-converting
bacteriophage by an E. coli strain belonging to pathogroups different from STEC.
Such atypical strains fall in the scope of this method and can be efficiently detected as they are positive for the
presence of the stx genes.
1 Scope
This Technical Specification describes the identification of Shiga toxin-producing Escherichia coli (STEC) by
means of the detection of the following genes:
a) the major virulence genes of STEC, stx and eae (References [2][3]);
b) the genes associated with the serogroups O157, O111, O26, O103, and O145 (References [3][4]).
In any case, when one or both of the stx genes is/are detected, the isolation of the strain is attempted.
The isolation of STEC from samples positive for the presence of the genes specifying the serogroups in the scope
of this method can be facilitated by using serogroup-specific enrichment techniques (e.g. immunomagnetic

3 Terms and definitions
For the purposes of this document, the following terms and definitions apply.
Definitions 3.1 to 3.3 have been compiled from the epidemiological data on disease caused by STEC managed
by organizations such as the US Centers for Disease Control and, in the EU, by the European Centre for
Disease Prevention and Control and the European Food Safety Authority.

4 Principle
4.1 General
The method specified comprises the following sequential steps:
a) microbial enrichment;
b) nucleic acid extraction;
c) detection of virulence genes;
d) detection of serogroup-associated genes;
e) isolation from positive samples.
Figure A.1 is a flow diagram of the screening procedure.
4.2 Microbial enrichment
The number of STEC cells to be detected is increased by incubating the test portion in a non-selective liquid
nutrient medium chosen from:
a) modified tryptone-soy broth (tryptone soy broth supplemented with 1,5 g/l bile salts No.3, mTSB)
supplemented with 16 mg/l of novobiocin (mTSB+N);
b) buffered peptone water (BPW);

c) modified tryptone-soy broth (tryptone-soy broth supplemented with 1,5 g/l bile salts No.3, mTSB)
supplemented with 12 mg/l of acriflavin (mTSB+A) for analysis of milk and dairy products.
The mTSB shall be used when analysing matrices suspected to contain high levels of contaminating microflora.
Novobiocin and acriflavin inhibit the growth of Gram-positive bacteria and promote the growth of Gram-negative
cells, including STEC. The BPW shall be used to analyse samples which are assumed to contain stressed
target bacteria (such as frozen products), to resuscitate stressed STEC cells, and expected lower levels of
contaminating microflora than in fresh samples.
NOTE The addition of novobiocin is controversial and has been investigated by several authors. It has been observed
that the minimum inhibitory concentration of the antibiotic for non-O157 STEC is lower than for O157 strains (Reference
[19]
[5]). The addition of novobiocin in the enrichment mTSB at the usual concentration of 20 mg/l, as specified in ISO 16654,
seems to inhibit the growth of about one-third of non-O157 strains (Reference [6]) increasing the risk of false-negative results.
4.3 Nucleic acid extraction
The nucleic acid is extracted according to the requirements of the adopted detection system.
4.4 Target genes
The purified nucleic acid is used for the detection of the following target genes:
— the main virulence genes for STEC: stx genes, encoding the Shiga toxins and the eae gene, encoding a
90 kDa protein, the intimin, involved in the attaching and effacing mechanism of adhesion, a typical feature
of the STEC strains causing severe disease. The stx genes encode a family of toxins including two main
types: stx1 and stx2. The latter comprises seven recognized variants (from stx2a to stx2g) (Reference
[22]). Only the variants stx2a, stx2b, and stx2c have been found to be produced by the STEC strains
included in Clause 1, and therefore constitute the target Stx-coding genes of this Technical Specification.

— the intimin-coding eae gene
— the rfbE(O157), wbdl(O111), wzx(O26), ihp1(O145) and wzx(O103) genes, to identify the corresponding
serogroups.
4.5 Detection
The detection of the target genes is performed according to the adopted detection system.
4.6 Isolation
If the presence of a STEC is suspected, the isolation is attempted. If one of the serogroups specified in the
scope of this Technical Specification is detected, a serogroup-specific enrichment (e.g. IMS) can be performed
followed by plating on to tryptone–bile–glucuronic agar (TBX) or a specific selective medium if available (see
Annex F, Notes 2 and 3) in order to facilitate the isolation of the STEC from the background flora.
5 Diluents, culture media and reagents
During the analysis, unless otherwise stated, use only reagents of recognized analytical grade and sterile
distilled or demineralized water or water of equivalent purity.
5.1 Culture media
5.1.1 Modified tryptone- soy broth (mTSB)

5.1.1.2 Novobiocin solution

Novobiocin 0,16 g
Water 10 ml
Preparation
Dissolve the novobiocin in the water and sterilize by membrane filtration using 0,22 µm or 0,45 µm filters.
Prepare on the day of use.
5.1.1.3 Acriflavin solution
Composition
Acriflavin 0,12 g
Water 10 ml
Preparation
Dissolve the acriflavin in the water and sterilize by membrane filtration using 0,22 µm or 0,45 µm filters.

5.1.1.4 Preparation of the complete medium
Immediately before use, add 1 ml of novobiocin (5.1.1.2) or acriflavin solution (5.1.1.3) to 1 000 ml of cooled
mTSB (5.1.1.1).
The final concentration of novobiocin shall be 16 mg/l of mTSB.
The final concentration of acriflavin shall be 12 mg/l of mTSB.

The reagents to be used for nucleic acid extraction are not listed, being dependent on the method adopted (9.3).

5.3.1 Oligonucleotides (primers) and detection probes
Primers and probes for specific detection of the target gene sequences by standard and real-time PCR are
listed in Annexes C and E.
6 Equipment
Usual microbiological laboratory equipment (see ISO 7218) and, in particular, the following.
6.1 Water bath or heating block capable of being maintained at temperatures up to 100 °C.
6.2 Incubator according to ISO 7218, capable of being maintained at 37 °C± 1 °C.

6.5 Thin walled real-time PCR microtubes (0,2 ml/0,5 ml reaction tubes), multi-well PCR microplates or
other suitable light transparent disposable plasticware.
6.6 Thermal cycler. Several brands of apparatus are available and can be chosen according to the
laboratory policies.
6.7 PCR product detection apparatus.
Light emission following 5’ nuclease PCR assay is detected by the real-time PCR apparatus.
6.8 Peristaltic blender with sterile bags, possibly with a device for adjusting speed and time.
7 Sampling
Sampling is not part of the method specified in this Technical Specification. See the specific International
Standard dealing with the product concerned or specific regulations. If there is no specific International
Standard dealing with sampling of the product concerned, it is recommended that the parties concerned come
to an agreement on this subject.
It is important that the laboratory receive a truly representative sample which has not been damaged or changed
during transport or storage.
8 Preparation of test sample
Prepare the test sample in accordance with the specific International Standard dealing with the product
concerned. If there is no specific International Standard, it is recommended that the parties concerned come
to an agreement on this subject.
9 Procedure
9.1 Test portion and initial suspension
9.1.1 General

Use the quantity of enrichment medium necessary to give a final dilution of 10 of the original test portion.
9.1.2 For matrix samples assumed to contain a high level of background flora
For solid matrices, aseptically transfer a test portion (x g) of sample to a peristaltic blender bag containing 9x ml
of mTSB to which novobiocin or acriflavin has been added (5.1.1.4). Bags with filters are preferred.
Homogenize in a peristaltic blender (see ISO 7218) (6.8).
For liquid matrices, transfer the test portion (x ml) of liquid sample, using a sterile pipette, into the tube or bottle
containing 9x ml of the enrichment mTSB to which novobiocin or acriflavin has been added (5.1.1.4).
9.1.3 For matrix sample assumed to contain stressed target bacteria
Allow frozen products to thaw at room temperature, and then transfer the test portion (x g or x ml) to a peristaltic
blender bag or tube containing 9x ml of BPW (5.1.2) and proceed as above.

9.2 Enrichment
9.2.1 Incubation
Incubate the peristaltic blender bag, tube or bottle (9.1.2) at 37 °C ± 1 °C for 18 h to 24 h.
9.2.2 Process control (for real-time PCR)
Perform process control according to ISO 22174.
Guidance on internal amplification control (IAC) and process control are given in Annex D and C.3.8.
9.3 Nucleic acid extraction
Use an appropriate nucleic acid extraction procedure for Gram-negative bacteria. A comprehensive collection
of methods can be found in Reference [10]. Alternatively, commercial kits may be used according to the
manufacturer’s instructions.
9.4 PCR amplification (for real-time PCR)
9.4.1 General
The PCR amplification approach described is based on real-time PCR.
Follow all requirements for the PCR amplification as specified in ISO 20838.
Primers and detection probes for conducting real-time PCR are described in Annex E.
9.4.2 Detection of PCR products
Light emission is captured by the apparatus once generated during the amplification.
9.4.3 Interpretation of PCR results
The PCR results obtained, including the controls specified in ISO 22174 and in Annex D, are interpreted by the
software linked to the apparatus. During amplification, the software monitors 5’ nuclease PCR amplification
by analysing fluorescence emissions of the reporter dye for each sample, R . DR is R minus the baseline

reporter dye intensity established in the first few cycles. At the end of the PCR cycles, a reaction is considered
positive if its DR curve exceeds the threshold, defined as 10 times the standard deviation of the mean baseline

emission calculated between the first few cycles. The cycle threshold, C , is defined as the cycle number at

which the DR fluorescence of a sample crosses the determined threshold value.

If the results are ambiguous, check the emission curves. Positive samples give a curve with a clear increase in
fluorescence, starting from a number of cycles corresponding to the C .

If the controls yield unexpected results, repeat the procedure.
The method is sequential (see the flowchart in Figure A.1):
— step 1: detection of the Stx-coding genes and the eae gene (PCR A in Annex E — this can also be done
in duplex PCR);
— step 2 a): samples positive for stx and the eae genes are tested for the molecular serogrouping (PCR
B in Annex E);
— step 2 b): samples positive for the Stx-coding genes are subjected to strain isolation — a serogroup-
specific enrichment method (e.g. IMS) can be used to improve the isolation of STEC from samples positive
for one of the serogroups within the scope of this Technical Specification (see 9.5 and Figure B.1).
9.5 Strain isolation
The isolation of the STEC strains is required to confirm that the positive PCR signals are generated from genes
present in the same live bacterial cell.
In case of positivity to one of the genes associated with the serogroups in the scope of this Technical
Specification, a serogroup-specific enrichment may be used to facilitate the isolation step followed by direct
plating on to suitable solid media and screening of the colonies for the presence of the virulence genes.
The standard PCR and the real-time PCR protocols in Annexes C or E or any other equivalent PCR protocol
shall be used in order to confirm the presence of the virulence genes in the isolated colonies.
A STEC isolation flowchart appears in Figure B.1 and a procedure in Annex F.
10 Expression of results
a) Samples negative for stx gene: STEC not detected in the test portion of x g or x ml (see ISO 7218).
In the absence of stx genes, the procedure is stopped without proceeding to the determination of the intimin-
coding eae gene or the genes associated with the serogroups in the scope of this method.
If isolation is not acheived from samples positive to the stx screening:
b) Samples positive for stx gene: Presumptive detection of STEC in the test portion of x g or x ml.
c) Samples positive for stx and eae genes: Presumptive detection of STEC causing the attaching and
effacing lesion in the test portion of x g or x ml.
d) Samples positive for stx and eae genes as well as to genes associated to one of the serogroups

11 Performance data
11.1 The real-time PCR approach described in this Technical Specification has been the subject of a validation
[17]
study carried out according to ISO 16140:2003 rules. Since the only International Standard available as a
[19]
reference method at the time was ISO 16654 for the detection of E. coli O157 in foodstuffs, the method has
only been validated and certified by an NF validation (Reference [7]) for the detection of STEC belonging to the
O157 serogroup only.
Following this study, the part of the method regarding STEC O157 has been certified by AFNOR as equivalent
[17]
to ISO 16140:2003 (certificate number GEN 25/04-11/08). The complete validation dossier is available in
Reference [7].

Introduction
Les Escherichia coli producteurs de Shigatoxines (STEC) sont des bactéries pathogènes à l’origine de diarrhée
ou d’affections plus sévères chez l’Homme telles que la colite hémorragique ou le syndrome hémolytique et
urémique (SHU). Bien que les STEC puissent appartenir à un grand nombre de sérogroupes, les souches
qui ont été clairement associées aux formes les plus sévères d’affections, comme le SHU, appartiennent aux
sérogroupes O157, O26, O111, O103 et O145 (Référence [1]).
La nomenclature suivante a été adoptée dans la présente Spécification technique:
— stx: gènes codant une Shigatoxine (synonyme de vtx);
— Stx: Shigatoxine (synonyme de Vtx: Vérocytotoxine);
— STEC: Escherichia coli producteurs de Shigatoxines (synonyme de VTEC: Escherichia coli producteurs
de vérocytotoxines).

IMPORTANT — Il est nécessaire de considérer toutes les souches STEC comme pathogènes pour
l’Homme dans la mesure où toutes peuvent potentiellement être à l’origine d’affections sévères selon
le risque associé à la présentation de la denrée alimentaire (prête à être consommée ou bien destinée
à être consommée après un traitement technologique comme la pasteurisation, la cuisson, etc., utilisé
pour réduire le nombre des bactéries présentes dans la denrée alimentaire) et selon l’état de santé du
sujet consommant la denrée alimentaire.
De plus, du fait de la plasticité génomique de cette espèce bactérienne, de nouvelles combinaisons
de gènes de virulence peuvent être à l’origine de l’émergence de nouveaux séro-pathovars tels que
les E. coli entéroaggrégatifs et producteurs de Shigatoxines O104, à l’origine des épidémies de
syndrome hémolytique et urémique (SHU) en Allemagne et en France de mai à juin 2011. De nouveaux
séro-pathovars d’E. coli atypiques peuvent apparaître suite à l’acquisition par une souche d’E. coli
appartenant à un pathovar autre que les STEC, d’un bactériophage lysogène portant un gène stx.
Ces souches atypiques sont couvertes par le domaine d’application de la présente méthode et peuvent
être facilement détectées car elles sont positives pour les gènes stx.
1 Domaine d’application
La présente Spécification technique décrit l’identification d’Escherichia coli producteurs de Shigatoxines
(STEC) par détection des gènes suivants:
a) les principaux gènes de virulence des STEC, stx et eae (Références [2][3]);
b) les gènes associés aux sérogroupes O157, O111, O26, O103 et O145 (Références [3][4]).
Dans les deux cas, lorsqu’au moins l’un des gènes stx est détecté, un protocole d’isolement de souches est
mise en place.
L’isolement d’une souche STEC à partir d’échantillons positifs pour la présence des gènes associés aux
sérogroupes couverts par le domaine d’application de la présente méthode peut être facilité par le recours à des
techniques d’enrichissement adaptées au sérogroupe détecté [par exemple par séparation immunomagnétique
(ou IMS pour immunomagnetic separation)].
Le protocole utilise la PCR en temps réel comme technologie de référence pour la détection des gènes de
virulence et des gènes associés aux sérogroupes.
La présente Spécification technique s’applique:
1) aux produits destinés à être consommés par l’Homme et aux aliments pour animaux;
2) aux échantillons environnementaux dans la zone de production et de manipulation des aliments;
3) aux échantillons environnementaux dans la zone de production primaire.

3 Termes et définitions
Pour les besoins du présent document, les termes et définitions suivants s’appliquent.
Les définitions 3.1 à 3.3 ont été établies à partir des données épidémiologiques relatives aux affections dues
aux STEC, recensées par les organismes en charge de ces données comme les centres américains pour le
contrôle et la prévention des maladies [CDC (Centers for Disease Control)] et, en Europe, le Centre européen
de prévention et contrôle des maladies [ECDC (European Centre for Disease Prevention and Control)] et
l’Autorité européenne de sécurité sanitaire des aliments [EFSA (European Food Safety Authority)].
3.1

4 Principe
4.1 Généralités
La méthode spécifiée comprend les étapes consécutives suivantes:
a) enrichissement microbien;
b) extraction des acides nucléiques;
c) détection des gènes de virulence;
d) détection des gènes associés aux sérogroupes;
e) isolement de souches à partir des échantillons positifs.

La Figure A.1 fournit un schéma du mode opératoire de criblage.
4.2 Enrichissement microbien
Le nombre de bactéries STEC à détecter est augmenté par incubation de la prise d’essai dans l’un des milieux
nutritifs liquides non sélectifs suivants:
a) bouillon tryptone de soja modifié (TSB supplémenté par 1,5 g/l de sels biliaires n° 3, mTSB) supplémenté
par 16 mg/l de novobiocine (mTSB+N);
b) eau peptonée tamponnée (BPW);
c) bouillon tryptone de soja modifié (TSB supplémenté par 1,5 g/l de sels biliaires n° 3, mTSB) supplémenté
par 12 mg/l d’acriflavine (mTSB+A) pour l’analyse du lait et des produits laitiers.
Le mTSB doit être utilisé pour l’analyse des matrices susceptibles de contenir des niveaux élevés de microflore
contaminante. La novobiocine et l’acriflavine inhibent la croissance des bactéries à Gram positif et favorisent la
croissance des cellules à Gram négatif, dont les STEC. Le BPW doit être utilisé pour analyser les échantillons
qui sont supposés contenir des bactéries cibles stressées (tels que des produits surgelés) afin de revivifier
les bactéries STEC stressées, ainsi que des niveaux de microflore contaminante présumés inférieurs à ceux
d’échantillons frais.
NOTE L’ajout de novobiocine est controversé et a fait l’objet d’études par plusieurs auteurs. Il a été observé que la
concentration minimale inhibitrice (CMI) de l’antibiotique des STEC non O157 est inférieure à celle des souches O157
(Référence [5]). L’ajout de novobiocine dans le bouillon d’enrichissement mTSB à la concentration habituelle de 20 mg/l, tel
[19]
que spécifié dans l’ISO 16654 , semble inhiber la croissance d’environ un tiers des souches non O157 (Référence [6]),
augmentant ainsi le risque de résultats faux négatifs.
4.3 Extraction des acides nucléiques
Les acides nucléiques sont extraits conformément aux exigences du système de détection choisi.
4.4 Gènes cibles
Les acides nucléiques purifiés sont utilisés pour la détection des gènes cibles suivants:
— les principaux gènes de virulence pour les STEC: les gènes stx, codant les Shigatoxines, et le gène eae,
codant une protéine de 90 kDa, l’intimine, impliquée dans le mécanisme d’adhésion dit d’attachement et
d’effacement, caractéristique des souches STEC à l’origine d’affections sévères. Les gènes stx codent
une famille de toxines comprenant deux principaux types: stx1 et stx2. Le gène stx2 comprend sept
variants connus (de stx2a à stx2g) (Référence [22]). Il a été démontré que seuls les variants stx2a, stx2b
et stx2c sont produits par les souches STEC spécifiées à l’Article 1, et les gènes stx correspondants
sont par conséquent ciblés dans la présente Spécification technique. Les numéros d’accession GenBank
correspondant aux gènes variants stx2 sont:
— stx2a: X07865
— stx2b: L11078
— stx2c: M59432
— le gène eae codant l’intimine
— les gènes rfbE(O157), wbdl(O111), wzx(O26), ihp1(O145) et wzx(O103), afin d’identifier les sérogroupes
correspondants.
4.5 Détection
La détection des gènes cibles est réalisée conformément au système de détection choisi.
4.6 Isolement
Si la présence d’une souche STEC est suspectée, le protocole d’isolement est mis en place. Si l’un des
sérogroupes spécifiés dans le domaine d’application de la présente Spécification technique est détecté,
un enrichissement adapté au sérogroupe détecté (par exemple par séparation immunomagnétique) peut
être réalisé puis mis en culture sur un milieu gélosé tryptone-bile-glucuronide (TBX) ou, si possible, sur un
milieu sélectif spécifique (voir Annexe F, Notes 2 et 3) de manière à faciliter l’isolement de la souche STEC
correspondante de la microflore annexe.
5 Diluants, milieux de culture et réactifs
Au cours de l’analyse, sauf indication contraire, utiliser uniquement des réactifs de qualité analytique reconnue
et de l’eau distillée ou déminéralisée stérile ou de l’eau de pureté équivalente.

choisie (9.3).
5.3 Réactifs pour la PCR
Voir l’ISO 20838.
5.3.1 Oligonucléotides (amorces) et sondes de détection
Les amorces et sondes utilisées pour la détection spécifique des gènes cibles par PCR conventionnelle et en
temps réel sont données à l’Annexe C et à l’Annexe E.
6 Appareillage
Matériel de laboratoire courant de microbiologie (voir l’ISO 7218) et, en particulier, ce qui suit.
6.1 Bain-marie ou bloc chauffant, pouvant être maintenu à des températures allant jusqu’à 100 °C.
6.2 Incubateur, conforme à l’ISO 7218, pouvant être maintenu à 37 °C ± 1° C.
6.3 Appareillage pour l’extraction des acides nucléiques.
Matériel adapté conformément à la méthode choisie (le cas échéant).

6.4 Pipettes, de capacités comprises entre 1 µl et 100 µl, ISO 7550 .

multipuits ou autre récipient en plastique à usage unique léger et transparent adapté.
6.6 Thermocycleur. Plusieurs marques d’appareils sont disponibles et la marque utilisée peut être choisie
conformément aux règles du laboratoire.
6.7 Appareil pour la détection des produits PCR.
Une émission de lumière suivant la réaction PCR 5’-nucléase est détectée par l’automate de PCR en temps réel.
6.8 Mélangeur péristaltique, avec sacs stériles et éventuellement avec un dispositif de réglage de la vitesse
et de la durée.
7 Échantillonnage
L’échantillonnage ne fait pas partie de la méthode spécifiée dans la présente Spécification technique. Se
référer à la Norme internationale spécifique traitant du produit concerné, ou aux réglementations spécifiques.
S’il n’existe aucune Norme internationale traitant de l’échantillonnage du produit concerné, il est recommandé
aux parties concernées de conclure un accord à ce sujet.
Il est important que le laboratoire reçoive un échantillon réellement représentatif, qui n’a pas été endommagé
ni modifié pendant le transport ou le stockage.
8 Préparation de l’échantillon pour essai
Préparer l’échantillon pour essai conformément à la Norme internationale spécifique traitant du produit
concerné. S’il n’existe aucune Norme internationale spécifique, il est recommandé aux parties concernées de
conclure un accord à ce sujet.
9 Mode opératoire
9.1 Prise d’essai et suspension mère
9.1.1 Généralités

Utiliser la quantité de milieu d’enrichissement nécessaire pour obtenir une dilution finale de 10 de la prise
d’essai d’origine.

9.1.2 Pour les matrices alimentaires susceptibles de contenir un niveau élevé de microflore annexe
Pour les matrices solides, transférer stérilement la prise d’essai (x g) de l’échantillon dans un sac de mélangeur
péristaltique contenant 9x ml de mTSB supplémenté en novobiocine ou en acriflavine (5.1.1.4). Utiliser de
préférence des sacs avec filtres.
Homogénéiser dans un mélangeur péristaltique (voir l’ISO 7218) (6.8).
Pour les matrices liquides, transférer la prise d’essai (x ml) de l’échantillon liquide à l’aide d’une pipette stérile,
dans le tube ou le flacon contenant 9x ml du bouillon d’enrichissement mTSB supplémenté en novobiocine ou
en acriflavine (5.1.1.4).
9.1.3 Pour les matrices alimentaires susceptibles de contenir des bactéries cibles stressées
Laisser les produits surgelés décongeler à température ambiante puis transférer la prise d’essai (x g ou x ml)
dans un sac de mélangeur péristaltique contenant 9x ml de BPW (5.1.2) et procéder comme ci-dessus.
9.2 Enrichissement
9.2.1 Incubation
Incuber le sac de mélangeur péristaltique, le tube ou le flacon (9.1.2) à 37 °C ± 1 °C pendant 18 h à 24 h.
9.2.2 Contrôle de processus (pour la PCR en temps réel)
Procéder à un contrôle de processus conformément à l’ISO 22174.
Des lignes directrices relatives au contrôle interne d’amplification (CIA) et au contrôle de processus sont
fournies à l’Annexe D et en C.3.8.
9.3 Extraction des acides nucléiques
Utiliser un mode opératoire d’extraction d’acides nucléiques approprié pour les bactéries à Gram négatif.
La Référence [10] présente une liste exhaustive de méthodes utilisables. De manière alternative, des kits
disponibles dans le commerce peuvent également être utilisés conformément aux instructions des fabricants.
9.4 Amplification par PCR (pour la PCR en temps réel)
9.4.1 Généralités
L’approche d’amplification par PCR décrite est basée sur la PCR en temps réel.
Suivre toutes les exigences concernant l’amplification par PCR, comme spécifié dans l’ISO 20838.
Les amorces et les sondes de détection utilisées pour la mise en œuvre de la PCR en temps réel sont décrites
à l’Annexe E.
9.4.2 Détection des produits PCR
L’émission de lumière, une fois produite, est mesurée par l’appareil au cours des amplifications.
9.4.3 Interprétation des résultats PCR
Les résultats PCR obtenus, y compris ceux des contrôles spécifiés dans l’ISO 22174 et à l’Annexe D, sont
interprétés par le logiciel associé à l’appareil. Lors de l’amplification, le logiciel mesure l’amplification par
réaction de PCR 5’-nucléase en analysant les émissions fluorescentes du fluorophore donneur («reporter»)
pour chaque échantillon, R . Le ΔR est égal à R moins l’intensité basale du fluorophore donneur mesurée

lors des premiers cycles. À la fin des cycles PCR, une réaction est considérée comme positive si la courbe du
ΔR dépasse le seuil de détection, défini comme 10 fois l’écart-type de la ligne d’émission moyenne calculée

échantillon dépasse la valeur de seuil de détection ainsi déterminée.
Si les résultats sont ambigus, vérifier les courbes d’émission. Les échantillons positifs donnent une courbe
avec une nette augmentation de la fluorescence, à partir d’un nombre de cycles correspondant au C .

Si les témoins donnent des résultats inattendus, recommencer le mode opératoire.
La méthode est séquentielle (voir le schéma à la Figure A.1):
— étape 1: détection des gènes stx et du gène eae (PCR A à l’Annexe E — cette recherche peut aussi être
effectuée en PCR duplex);
— étape 2 a): en cas d’obtention de résultats positifs pour les gènes stx et le gène eae, les bouillons
d’enrichissement sont soumis à essai pour sérogroupage moléculaire (PCR B à l’Annexe E);
— étape 2 b): en cas d’obtention de résultats positifs pour les gènes codant une Stx, l’isolement de souches
est mis en œuvre — un protocole d’enrichissement adapté au sérogroupe détecté (par exemple par
séparation immunomagnétique) peut être utilisé pour faciliter l’isolement d’une souche STEC à partir
d’échantillons positifs pour un des sérogroupes couverts par le domaine d’application de la présente
Spécification technique (voir 9.5 et Figure B.1).
9.5 Isolement de souches
L’isolement de souches STEC est nécessaire pour confirmer que les signaux PCR positifs obtenus sont
associés à des gènes présents dans une seule et même cellule bactérienne vivante.
Pour un échantillon positif pour l’un des gènes associés aux sérogroupes couverts par le domaine d’application
de la présente Spécification technique, afin de faciliter l’étape d’isolement de souches, il est possible d’effectuer
un enrichissement adapté au sérogroupe détecté suivi d’une mise en culture directe sur un milieu gélosé
approprié et d’un criblage des colonies isolées pour la présence des gènes de virulence.
Les protocoles de PCR conventionnelle et de PCR en temps réel présentés à l’Annexe C et à l’Annexe E ou tout
autre protocole de PCR équivalent doivent être utilisés afin de confirmer que les colonies isolées possèdent
les gènes de virulence recherchés.
Le schéma du protocole d’isolement est donné à la Figure B.1 et un mode opératoire est donné à l’Annexe F.
10 Expression des résultats
a) Échantillons négatifs pour les gènes stx: non détection de souche STEC dans la prise d’essai de x g
ou x ml (voir l’ISO 7218).
En l’absence de gènes stx, le protocole est arrêté sans procéder à la recherche du gène eae codant l’intimine
ou des gènes associés aux sérogroupes couverts par le domaine d’application de la présente méthode.
Si aucune souche STEC n’est isolée à partir des échantillons positifs pour la présence de gènes stx en
criblage PCR:
b) Échantillons positifs pour les gènes stx: détection présumée de souches STEC dans la prise d’essai
de x g ou x ml.
c) Échantillons positifs pour les gènes stx et le gène eae: détection présumée de souches STEC
provoquant des lésions d’attachement et d’effacement dans la prise d’essai de x g ou x ml.
d) Échantillons positifs pour les gènes stx et le gène eae ainsi que pour les gènes associés à l’un
des sérogroupes couverts par le domaine d’application de la présente Spécification technique:

détection présumée de souches STEC du sérogroupe XX dans la prise d’essai de x g ou x ml.

et confirme la suspicion.

d’essai de x g ou x ml.
f) Souches d’E. coli isolées positives pour les gènes stx et le gène eae: présence de souches STEC
provoquant des lésions d’attachement et d’effacement dans la prise d’essai de x g ou x ml.
g) Souches d’E. coli isolées positives pour les gènes stx et le gène eae ainsi que pour les gènes
associés à l’un des sérogroupes couverts par le domaine d’application de la présente Spécification

11 Données de performances
11.1 L’approche PCR en temps réel décrite dans la présente Spécification technique a fait l’objet d’une étude
[17]
de validation menée conformément aux règles de l’ISO 16140:2003 . Dans la mesure où la seule Norme
[19]
internationale de référence disponible à l’époque était l’ISO 16654 relative à la détection d’E. coli O157 dans
les aliments, la procédure de validation et de certification NF (Référence [7]) de la méthode n’a porté que sur la
détection des souches STEC appartenant au sérogroupe O157.
Suite à cette étude, la partie de la méthode relative à la détection des STEC O157 a été certifiée par l’AFNOR
[17]
comme étant équivalente à l’ISO 16140:2003 (numéro de certificat GEN 25/04-11/08). Le dossier de
validation complet est disponible en Référence [7].
11.2 Certaines caractéristiques de performances des étapes de criblage par PCR en temps réel de la méthode
ont été déterminées par des études qui ont été publiées. La sensibilité et la limite de détection de la PCR en temps
réel ont notamment été déterminées en utilisant des dilutions de plasmides contenant les gènes clonés codant les
différentes cibles (Référence [8]). Un récapitulatif des résultats de cette étude est présenté dans le Tableau 1.

Une autre étude (Référence [17]) a étudié les performances des approches PCR en temps réel proposées pour
l’analyse de cultures pures de souches STEC appartenant aux sérogroupes du domaine d’application de la
présente Spécification technique en mélange avec une souche de laboratoire K-12 (C600). Le récapitulatif des
résultats est présenté dans le Tableau 2.
11.3 La présente Spécification technique a été utilisée dans la troisième étude collaborative organisée
en 2009 par le laboratoire communautaire de référence [EURL (European Union Reference Laboratory)]
désigné pour les E. coli y compris les STEC. L’étude a consisté à analyser un panel de cinq éponges humides
expérimentalement ensemencées simulant un prélèvement effectué sur des carcasses contaminées contenant
des organismes d’intérêt, notamment des STEC O157 et O26, ainsi que la flore microbienne naturelle (Tableau 3).
2) XX désigne le sérogroupe auquel appartient la souche isolée, qui a été identifié par la présence des gènes correspondants
ou par détermination phénotypique.
Le choix d’utiliser des éponges humides expérimentalement ensemencées simulant un prélèvement effectué
sur des carcasses contaminées comme matrices à analyser lors de l’essai d’aptitude a été motivé par les
recommandations de l’Autorité européenne de sécurité sanitaire des aliments [EFSA (European Food Safety
Authority)] pour les prochains plans de surveillance mis en œuvre par les états membres et relatifs aux STEC
[19]
(ISO 16654 ).
Quatorze laboratoires nationaux de référence (LNR) pour les E. coli ont participé à cette étude. L’évaluation
des performances de la méthode pour la détection des STEC non O157 (STEC O26) a permis d’obtenir les
valeurs suivantes:
Sensibilité (Se): 100 % [intervalle de confiance (IC) à 95 %, 96,97 % à 100 %]
Spécificité (Sp): 99,62 % (IC à 95 %, 97,5 % à 100 %)
Le récapitulatif des résultats obtenus par chacun des LNR participants est présenté dans le Tableau 4.
Les LNR ont également dû isoler les STEC non O157 présents dans les échantillons. Le résultat de cette étape
d’isolement est indiqué dans le Tableau 5.
Le rapport relatif à l’analyse complète des résultats de cette troisième étude collaborative EURL-STEC est mis
à la disposition du public (Référence [9]).

Si l’échantillon est positif pour l’un des gènes associés aux sérogroupes couverts par le domaine d’application
de la méthode, un enrichissement adapté au sérogroupe détecté peut être effectué afin de faciliter l’isolement.
Bouillon d’enrichissement ou enrichissement adapté au sérogroupe détecté
étalé sur un milieu gélosé approprié.
Incubation pendant 18 h à 24 h à 37 °C ± 1°C
Prélever jusqu’à 50 colonies présentant un phénotype d’E. coli. Inoculer chaque colonie

Identification des Escherichia coli producteurs de Shigatoxines (STEC)
par amplification PCR multiplex des gènes de virulence et détection des
amplicons par électrophorèse en gel d’agarose
C.1 Généralités
Les STEC sont des souches d’Escherichia coli qui ont acquis des bactériophages lysogéniques portant des
gènes qui codent pour la production de Shigatoxines (Référence [12]). La méthode décrite à la présente annexe
vise à détecter par PCR multiplex la présence de gènes codant une Stx dans des cultures pures d’E. coli afin
de confirmer qu’il s’agit bien de souches STEC. La présence du gène eae codant l’intimine est également
recherchée, car ce gène est associé aux souches STEC à l’origine d’affections sévères chez l’Homme.
